Honestly I think they're just traveling or something. AJ has a high opinion of family and she's likely lonely. Even in the Days Gone By song on the Christmas album (not implying that shit is canon but still) she only mentions them not being near. It could imply that they're dead but I feel like they're making it vague enough that they can introduce them in the show whenever they want with some bullshit explanation about how they're the johnny appleseeds of equestria and they've just been spreading apples or traveling for new varieties to help the farm. Considering you don't see Applebloom during AJs cutie mark flashback I think we can assume she wasn't born yet, and her parents aren't present either, so perhaps they came back to leave her with Granny Smith and then went on their way again. For all of Twilight Sparkle's magical skill, the friendship problems the map has called her into have ended up severely curtailing the use of spells and the like. In the end, her magical strength was useful to interrupt an escalation of violence and create a more subdued audience, but even there she didn't accomplish anything alone. To contrast, she may well have recovered the Idol of Boreas without serious obstacles or fixed up the park and stage in Manehattan in a jiffy, but that would have ruined a swift resolution to the underlying issues. And Twilight's still not quite at the mindset of fixing those foundations first - she often goes to treat the symptoms first, especially when prior research is stymied.
She's the princess of friendship, so it should work. Like a fix everything spell.Twilight's standards and expectations for herself are higher than any other pony's, even if she attributes it to not failing Princess Celestia.
