What you see here began as a series of comedy-centric stories with the concept of an alicorn-ascended Princess Applejack trying to change a mismanaged Equestria for the better by humorously interacting with the other, quite lazy, princesses.
Not to mention a whole bunch of Changelings with nothing better to do but cause mischief.
The whole thing was set in motion by this gem:

After an entrance that would make any spy movie proud, our heroes have discovered little in the way of incriminating evidence that Lucky was the one who tried to off Gill, Scrapville's mayor of a slightly mutated persuasion.

Wisely, you decide not to loot the place and leave everything where it was. Breaking out your trusty bobby pins and screwdriver, you make short order of that door- the one into Lucky's personal office.
Gino let's out a low whistle as you step inside, "Swanky. Course a casino operator keeps all the good stuff to himself."
You smack his talons as he reaches for a bottle of expensive looking bourbon, whisper-shouting "We've gotta be careful! Can't leave any evidence behind that we've been snooping!"
The office contains a hoof-carved desk of ornate design, two bookshelves behind it with an aging painting hanging right behind the chair. An alcohol shelf sits just to the right of the door, and a few filing cabinets on the left. Time to figure out what to go through, and where to put that bug.

Not having their common goal to work towards any longer did take some of the wind out of the Ponyville Cutie Mark Crusaders' sails, and so opened up more of a possibility of spending less time together overall. That doesn't stop Apple Bloom, Scootaloo and Sweetie Belle from remaining best friends and still hanging out, but it does mean that with their disparate hobbies and interests, expanding their circle of friends might be a pleasant idea. There's always more they can learn together, and their link means they're always there to help out ponies with cutie mark troubles! They just might still need to tinker with their club charter.

Zecora seems quite comfortable enough in her position outside Ponyville proper. She's got some local importance even outside her strange collection of trinkets, tinctures, and rare knowledge, since she can sometime provide solutions that aren't in the usual doctor's care. Apple Bloom's closer to her than many, too; she's possibly the closest thing to an apprentice the zebra has. She might not be a formal student, but she's been learning a lot about potions over the years. Possibly the filly's only viewed it as a hobby, but there may come a time where she's tested on her skills. Who can say?Zecora probably knows what she's doing.

One thing's that for sure, Equestrians aren't usually lacking for choice. Ponyville may not be the smallest town, but it's no Canterlot or Manehattan, either. It's been a little hard on Apple Bloom to change what she'd grown accustomed to for some time, but it's all in adjustment. More than just in the doing, she enjoys trying things with her friends by her side. Even the things she is good at seem a little hollow without them, but she can't really begrudge them for pursuing their own hobbies that she's not quite up to. Thankfully, she's finding some more fulfillment in doing so herself, and her friends would never abandon her anyway; it's just about shifting gears.And growing closer to other ponies who like her company, too!

It was bound to crop up as an issue; most ponies with cutie marks are generally settled into their niches, and blank flanks are in various stages of development, so the Cutie Mark Crusaders can't just be solving cutie mark related problems all that often!
