We didn't. We like them because, you know, they are our only traditional ally who didn't throw bombs on us but that's about it. They also support us on Kosovo issue and are the third largest investor if I remember correctly. So, it is in our interest to have good relations. For some reason people seem to think that, because we keep good diplomatic relations with them and don't blindly hate them like other east Euros, we are somehow Russian cocksuckers.
There are some ultra nationalist groups who want government to end talks with EU and join RF or Euroasian Union, but they didn't manage to get a single party into the parliament on the last election, and I doubt they'll do any better in the next one.
As for why Russia didn't intervene, well, Yeltsin persuaded Milošević to back down in 1999 telling him Russia will have troops in Kosovo. Supposedly NATO told him this, but when Milošević decided to stop with military action, NATO, ehm, persuaded Yeltsin to back off.
