I've only played Black Crusade over Roll20, but it worked out quite well.
Most challenges that work on the tabletop work well on roll20, and things like riddles or other puzzles that involve secret information that one player has and others don't are perfect for this system, as it is possible to send private messages to one player without any of the others knowing.
Nothing particularly problematic except for a couple random crashes, but that was a while ago, so maybe the problem is fixed.

WAACfags are going to spam the most efficient option regardless of what the rules are. If anything, formations are a boon for fluffy lists, since they usually require lesser-used units, give you benefits for weaker squads, and let you more carefully tailor what your force consists of. If you want an all-tank Eldar army, you can do that now without going unbound or having to invest in troops or an HQ.

If it's not snowflaking and isn't too poorly written it's enormously helpful as a GM. My only problem is when one player does the first and another does the second. So I have to juggle making use of all these things the player has given me and trying to get the other fucker engaged in the story.

Not really a change, so much, but I tend to make NPCs like the new core book does. That is to say, a collection of likely and relevant dice pools rather than fully statted out. It does require notes to make sure you're keeping the pools consistent when you make up a new one of the top of your head for a recurring character.

How does possession work in CofD? (Man, it feels so weird calling it that.) Specifically, what are the side-effects of it? Does the possessed person give off some sort of vague, supernatural aura? Yes, which is why Herb once said they were never going to go back and revisit the 1st and 2nd SWs. However, CGL has completely shat itself in terror and indecision now that they've covered the Jihad and Republic backstory and the few years of plot they've provided after the Dark Age material was met with enraged fantards raking them over the coals for daring to put their factions in a less than stellar position. From the outside looking in, it appears as though they have no idea what to do next (hence the ilClan delays) and nobody wants to step up and take responsibility (we've been without a line developer for what, over two years now?)
The constant delays, pushbacks, filler products and mini TRs let them look like they're doing something, but three of the last major publications were literally cut and paste jobs of existing material. TR 3145 was a consolidation, TR 3150 was a reprint of 3145 with new variants and a bit of new fluff, and HB: HK was essentially just a reprint of the old House Book.
Can't say I'm exactly enthused or foreseeing anything great. And this is from someone who was won over by CGL with the Jihad stuff, which they managed to handle quite well while unfucking as much as they could.

To answer what I intended to answer before I noticed the thread had autosaged.
If the NPC stats in DH2 are balanced after a DH2 partys powerlevel FFG has done a really shitty fucking job. Because the stats of the npc's really does not follow any internal structure nor do they represent their fluff or tabletop counterparts (something they've been able to do very well in the other systems). The stats seem to be just really fucking rushed and not thought through. Because certain skills or talents an NPC should have are very often missing and their base often have outrageous toughness scores for what they are simply so they can have better soak in case a PC should shoot at them. Which to me is just shitty worldbuilding. It especially becomes apparant how terrible this is when comparing to NPC balancing of the other systems, where Deathwatch is the only one that sticks out with generally tougher enemies. Because Space Marines tend to murder shit incredibly easily. Otherwise, the NPC's of the other systems follow basically the same baseline of comparison (DH1 characters of X amount of XP generally) and that has lent to very consistent statting of NPC's across the systems.
Now, I am of the school as a GM that any NPC stats will need to be given a once over so they are appropriate for how I play games with my group and I assume everyone will atleast do the same for their own games. Because honestly, not even the old NPC stats were always to my satisfaction (or perfect), especially when it comes to higher power enemies (such as Greater Daemons and the Avatar) and vehicles. Which I'd say FFG is notoriously poor with.

Basically, for rules, just use the same guide used to convert PC's as the rules changes affect them the same. As for converting them to the Askellon sector, I have no idea. I run games in my own homebrew sector because FFG insists on placing their settings on the wrong end of the galaxy from where I want to run my games (the Eastern Fringe). Only exception is Deathwatch.

The CCG is over. They were going to have the Spider clan win and take over the empire, time jump to 50 years of so and start again with the clans ruled over by the Spider clan.
Looked fun as balls but then they sold it to FFG and now it will b e redone, most likely with massive retcons and changes to mechanics.
But the RPG is still awesome.
Sure, its integrated into one of the continents in my 3.5 campaign.
