On a national level Monaco's regional flag represents its sole municipality whereas its national flag represents the principality.
On subnational levels several US counties are coterminous with large cities (New Orleans for example). In Egypt Luxor Governorate for example has the same status, and in the UAE some of the emirates share the same borders with their capitals. There are more examples but I forget.

Just so it happens every province that does not have metropolitan municipality also have central municipality that is named after the province name. For instance, Edirne which is a small province has a center municipality called Edirne.
I am really confused now. So, if someone lives in Edirne/Edirne he should pick province flag which would be governorship flag then he should pick Edirne municipality flag.
But, if someone lives in Istanbul, he should first pick metropolitan flag then local municipality flag.
My opinion, metropolitan municipalities should replace as a city flag. And small cities should have governorship flag as a city flag.

Every province in Turkey have governorship regardless of metropolitan municipalities. Governors are assigned by the government, they are not elected. However, metropolitan municipalities have elections.
Example of governorships;
