Nothing's confirmed yet, but the popular fan theory is that pre-Flashpoint Superman is the New 52 Universe's true Superman. Which would make sense, since Rebirth confirmed that the New 52 Universe is just a retooled version of the post-CoIE/pre-Flashpoint DC Universe.
So yeah, basically pre-Flashpoint Superman and Lois were displaced while the universe was remade thanks to the events of Convergence, so Dr Manhattan replaced them with someone else. Either a Superman and Lois of his own creation, or ones he plucked from some other universe. Time will tell.

The psychic probing is too much to bear and causes (usually) temporary unconsciousness sometimes accompanied by the subject turning off their abilities (although for example touching Nightcrawler does not turn him pink and hairless with four fingers).
It doesn't really matter, does it? It's like asking how a magic spell works. There's no explanation for it that makes sense, so its easier to just suspend your disbelief.

Why does everybody seem to hate this and Ultimate Alien so much?
Alien Force did a lot of things that divided fans. Ben and Gwen's personality were drastically changed even for a 5 year time skip, they got rid of Ben's original set of aliens, Gwen doesn't use spells anymore, Grandpa Max is no longer a main character and instead we get Kevin who is now a good guy and all of a sudden has completely different powers which brings me to my next point, Alien Force decided to make all supernatural powers just alien powers. Gwen's powers? She's an Anodite. Kevin's powers? He's an Osmosian. And some people preferred it when Ben 10 had both supernatural and extraterrestrial elements. Alien Force also went with a different artstyle which might have put some people off.

What did you like/dislike about it? What are your thoughts on the artstyle? Opinions on the different take on various characters especially villains like Penguin and Catwoman?
Personally I loved season 1 and any other season that didn't have Robin. Batgirl was tolerable, but that's when the tone started to lighten and it got a little campy. Thoughts?
Here's the Joker, voiced by Kevin Michael Richardson. Very different from main universe.
Since the series is essentially "Jackie Chan Adventures: Batman Edition," they pretty much turned a most of the rogues gallery into melee fighters, including this version of Joker. Sort of adopted the posture of a monkey in a way.
Penguin, voiced by Tom Kenny.
Also unique. He had his own personal Japanese bodyguards known as the Kabuki Twins, and he apparently became a kung-fu master or some shit because he took a vacation to the oriental, or whatever he said.
