The problem is they make games alongside each other, not one after another. So if they have something you like, it wont make it into the immediate game after that.
Limitations of Nintendo's shitty hardware could also be a problem a lot of the time. I don't think they could put following pokemon in the recent 3DS titles even if they wanted to.

Have you ever replaced your starter Pokemon with a bred/traded mon at the start of the game? If so, what game/what Pokemon was it and how did it work out?
My favorite time doing this was a Platinum run with Stunky as my starter. It had Toxic as an egg move which was really powerful early in the game.
I'm currently considering playing an Alpha Sapphire run with an alternate starter, but can't decide what to use.

Currently doing a Pokemon Y run with a baby female Espurr. It's amazing how optimized female Meowstic's level up movepool is for offensive strategies and shit like that. Baby unbreedables having guarunteed perfect 3 IVs doesn't hurt either.
In BW and BW2, I got tired of using Unova starters, especially seeing how horrible Snivy was to maintain. Gave myself a baby Zorua and Igglybuff, respectively.

Anyone else miss the simpler times of gens 1 and 2 when you just had to worry about giving them good moves?
Day one, you just didn't know about those finer mechanics.
Single players you still only need to worry about good moves.

You CAN just still play through a Pokemon game without worrying about hidden stat values.
Also, keep in mind that Gen II had some hidden competitive numbers behind it as well, so don't cite that shit.
