Weeaboo and otaku aren't the same thing. Just like being a fan of anime isn't the same as being a weeaboo or an otaku.

Because an otaku is actually Japanese, while a weaboo is not Japanese, but thinks Japanese things are really cool (and/or superior to non-Jap alternatives) solely because they're Japanese.
They are often very similar in how they live and act, but not always. And the distinction between one actually being Japanese and the other wanting to be Japanese (Using a flawed definition of what it means to be Japanese most of the time) is pretty important.
