NAND is the internal memory of your 3DS, like the hard drive in your computer. All of the system files and firmware are stored on it.
Using hacks, we can create a copy of this NAND on a partition on the SD card used by the 3DS, and then point the 3DS to this to convince it that it's the real NAND. This is called emuNAND. CFW installs hacks on the emuNAND to allow you to access features such as installing custom CIAs and running unsigned programs while still being able to be on the latest firmware.
Because of the way 3DS IDs work, you have to format either the system NAND or the emuNAND in order to unlink them. Usually you do this with the system NAND, since most of your apps are going to be installed on emuNAND anyways.

I have installed MHX but when I boot it up it gives me an error message, like the one it gives when it softbricks, and forces me to turn it off
It doesn't give me any errors when I install it, and I installed it with both FBI and then with BBM, with the same results.
Since it's a Japanese game and Paper Jam runs fine, it might be because Cakes doesn't support region free, but NTR does, yet it still gives me the same error.

You install them like any other game. If your NANDs are unlinked, go to the HBL in sysnand, launch MiniPasta, go to the HBL in sysnand again, launch FBI, install it again. This is all it takes.

That's what I've been doing, N3DSXL as well. Got black screens about 20 times before getting the text. When it does work the text will appear almost right away so don't wait too long on the black screens.

There shouldn't be any, but I've seen many people having a hard time trying to inject it. I don't know how to fix it and I've never looked into it enough. MiniPasta is just faster and easier. I literally launch MiniPasta from themehax and then it just reloads the HBL so I can run FBI.

Browserhax will always be around for 9.2 and earlier. After the 11th you're C U C K E D on anything later.
You have to use it to install menuhax, then you'll be fine on 10.3 (assuming you never update past that point)

So I just finished setting everything up with my O3DS, apparently a success.
Then I updated the emuNAND's 3DS version to the latest, and my custom blue color I set in MenuHax disappeared.
So my question is: If I change my theme through EmuNAND, does that break MenuHax? Should I use MenuHax to change my theme from now on always?

You might be fine on 10.3 if you mess with DNS settings and dont turn on your 3ds until someone else figures it out.
I could get homebrew launcher working on my 9.9 n3ds because i turned off the console witht he wifi off, turned on the wifi and quickly navigated to the browserhax before the update check got me.
So i think there will be ways, but it will be a while before it's this fool proof again.
Anybody have any issues updating emunand to 9.5 on a Japanese N3DS?
I got an error midway through it but it didn't brick the emunand or anything. Tried it a second time and it continued to update until another error occurs again saying some particular file caused an error.
I deleted the file causing the problem then tried the update again. It installed about 6 more files and said the update completed successfully. My emunand system settings say i'm on RXE 9.5 or whatever but I don't think it really installed properly. Not seeing any issues though.I have the N3DS 9.5 Japan firmware before you ask whether or not it's the O3DS firmware

My NANDS are unlinked and for some reason CN Picross Plus plus keeps being gift wrapped and disappearing. It is a JAP game but I have other ones installed and they don't do this.

How do you actually use CHMM2? I put a bunch of themes in the themes folder and I get nothing but a black screen with white text that does nothing when I launch the program.
