Okay everything is there and installed but I can't tell if EmuNAND is working or not. I tried playing around with the themes to see what's going on.
If I boot normally, regular 3DS menu. If I boot using Cakes then I have a 3DS menu with a red theme I put on it. Neither system menu has RX in front of the version number.

Self-updating. Should be fine with your saves. Just make sure it's the right update for the right region. Some games require you to install updates in canoncial order (i think? if not then every) like smash/mh4u

Correct. If you want to support the dev spoof eshop with NVER/TIGER and buy or just get the cart and dump it via gateway menu, then convert .3ds to .cia with some tool via google (it exists, dunno the name)

After installing and booting Majora's Mask in RXTools, I get forced back to the home menu with a message saying "an error has occurred, forcing the software to close. The system will now restart".

I saved it. Took me a couple of tries till I realize the NNID I was suppose to use was the one I had on my emuNAND, and then it worked perfectly

Once you have set up your CFW:
1. Backup your emuNAND.
2. Backup all emuNAND files (ticket.db etc.) with rxTools.
3. Backup the content of your SD card.
4. Format emuNAND.
5. Recover your SD card content and boot rxTools in emuNAND.
6. Update to 10.3.0-28X and boot into emuNAND again.
7. Go to system settings and to NNID at the top; follow instructions.
8. Boot emuNAND and start the eShop; simply restart the 3DS if it keeps looping after the password input.
9. Once in the eShop, close it and shut down.
10. Recover your whole SD card once more. *
11. Inject emuNAND backup.
12. Inject all emuNAND file backups.
13. Start the eShop in emuNAND and it should refresh your software.
14. And now you should have emuNAND eShop access without any loss of StreetPass/Save/Friend/etc. data.
* Might not be necessary.

No, you can get a new sd card and get back to emuNAND9 and unplug your 4gb one and format the new one when it prompts you.
Then copy over all the files on your 4gb card and it's effectively the same thing.

Yes. Back up your files first though. Format with EMUNAND9, not Gateway Launcher. You need at least 1GB of space on O3DS, and apparently 1.3GB for N3DS.

I got to emuNAND with FBI and my other CIAs on there
I went to the last step, using CTR to simplify things, yet now cakes just boots into ctr instead of my emuNAND homescreen after I use it, basically ending up in a permanent loop until my DS freezes
Is there some way to fix this or should I just ignore ctr altogether and boot with menuhax into hbl into cakes every time

doesn't matter, i covered that in the quoted post. if you are unlinked you should have two separate folders in /Nintendo 3DS/ with your different NAND ids, and all your channels should be gone from sysnand but exist on emunand. change your emunand theme to distinguish between the two, check the size of those two folders, and make a .txt in /Nintendo 3DS/ so you can log which is which for future reference
Got downgraded, NAND cloned, NANDs unlinked. Tried installing Menuhax in sysNAND so I could use ctrbootmanager, but Menuhax isnt triggering on start up. How do I fix this?

use browserhax again to set up menuhax. if you have o3ds you'll be using sliderhax, where you zoom in all the way when the page loads, move all the way top-left, then tap the left side of the slider twice to trigger the exploit
could take a couple of tries: isn't as consistent as the 10.3 hack. clear browser cache+history if still giving problems
