The minutemen should have an ending be the development of a new government. Jesus, they'll just fall apart and become raiders otherwise again.
Also the ability to create a dedicated army. That'd solve the disobedience and chain of command issues. Have the army be able to be assigned to places and split up in smaller groups, and the militias would be for base defense.
Now that would be a minutemen faction, and it would fit in with the idea of a pre-war survivor trying to bring back some semblance of their lost world.

Also I'm under the impression if I used a lighter to make thing without oil I literally lose the oil component? Those artillery cannons the Minutemen have only need five shots to take down the Prydwen, with Liberty Prime you could probably intimidate them into leaving the Commonwealth alone.
You should be able to give Minutemen who are assigned to guard posts power armor.
They could probably give the Brotherhood a run for their money in an actual fight.

The format of helping out small settlements is just too boring. Minutemen need some quests more like the one where you get the artillery back. Go to some buildings where you get cools stuff for the minutemen. If the minutemen were to be the hope for the commonwealth they would need utilities.

Do some quest where you activate an old reactor, then there will be some power lines to fix. Once completed each settlement has added power to them.

The Sunshine Tindings Co op is already next to a dam. Do some quest that gets the water here. All settlements now get more water.
Clever writing where it involves interesting tech and an interesting character can make these quests great. The artillery quest was already interesting enough expanded quests that take you to interesting locations would be nice. And finally why not throw something where you take diamond city under minutemen control. After they get strong enough the people in Diamond city demand a take over since they are suspicious of their mayor. Taking Diamond City should be the crescendo of the Minutemen story line.
Basically turn the Minutemen into the NCR of the East.

Nah, Honest Hearts was by far the worst. The story was boring, the gameplay elements were boring. Everything about it sucked. The entire thing came across as a callback to F1 and 2s tribal shit and a reason to shoehorn Joshuah Graham in. He added nothing to any of the story besides a little Legion backdrop. Him being a legend spoken about in hushed tones was far more effective than the actual guy.

Make laser muskets not consume ammo. They're powered by the crank.
Make a building, or like take over the Corvega plant or something and turn it into an arms factory that makes guns and armor for the Minutemen.
Then you make a special gatling laser musket, based off of the regular gatling laser but you crank to fire it, like an old timey gatling gun.
And once you unlock these you can build gatling laser turrets.

Don't the Brotherhood and Institute both already have quests about activating a generator too? Make it like the Liberty Prime hijack idea, where you just do the quest for the Minutemen instead of the intended client.
Supply lines were supposed to transfer food and water between settlements too, so you could have actually had farm settlements and water purification set ups, but they don't. Loading screens still lie to you though.

Not the guy you're replying to, but to be honest, despite enjoying Lonesome Road and Ulysses as a character, I've always felt there was something I just didn't "get" about him and his motivations. It was just a bit obfuscated behind his colorful vocabulary. His final message implies that he was trying to teach the Courier about repeating history with the destructive power of nukes, but to do so by actually launching more warheads? Not something I can totally get behind.
Furthermore, I've never played Lonesome Road as a Legion affiliated character - how does this effect the showdown between the Courier and Ulysses? Does he threated to nuke the Legion, or does it go down like:
