Yeah, he was.
Wind Waker did a great job in fleshing out Ganondorf the tiniest bit past "evil bad man", and the stoicness of King Daphness makes for a real easy surface read of "you were the BAD GUY ALL ALONG!!!", but at its heart, it's not even really comparable to something like Marche being the bad guy in FFTA. Ganondrof is unequivocally the bad guy doing a bad thing.
