The story is that Jeph Loeb is a good buddy of Quesada and Bendis and other Marvel biggies, and he was a big star writer so they considered it a big coup to get him away from DC.
But his work hadn't made sense in years, even before his son's death; Hush and Batman/Superman were all cool moments for the sake of coolness, regardless of whether they made any sense. That's not such a bad thing in superhero comics, but combine it with the mandate to make the Ultimate line "edgy" again and...

I can understand why Loeb was hired, he's been treated like a king ever since his son died. The slimy thing is at this point he's practically using his son's death as leverage. He disgusts me as a human being, both in his actions, and physically. That said, I just want to know why they dug up some 90's fossil to do the art for a series that was known for having ultra realistic and cinematic art.
But there was nothing wrong with Ultimates 3 besides the art (while good) didn't fit what had come before.
There is NOTHING wrong with the twins potentially being incestuous.
