you're basically on your own and when scripting I recommend getting the skyrim plugin for notepad++/sublime and using that, it has semi intelligent auto complete/syntaxing and papyrus hasnt changed completely since skyrim so besides some methods being different its pretty much the same to use.

Why the hell would you use FOMM for Fo4? FOMM was long in the tooth, as it were, even for FNV. There is no legacy content that needs processing against FOMM's way of handling FOMODs, so don't use it.
NMM and MO both use virtual installation now anyway, so there isn't much of a technical diffrerence between the two. NMM has better and more active support/development though.

You can peek around corners/over barriers yourself, it's just finicky and shit for actual combat.
Stand close enough to a wall that you lower your gun, then look down the sights, your viewpoint should shift to the side/upward and let you shoot shit you otherwise couldn't.

The problem is the settlement system is still incredibly retarded and it shows how little thought Bethesda placed into its actual role in the game. Like, it's no fun leading the Minutemen because all it is is controlling a bunch of settlements that can just get attacked at any time.
Even with high defenses, if you're not there during an attack you have to repair a lot. And you're not going to turn even half those settlements into a unique dream town. Bethesda implemented settlements with little thought.

Unfortunately I don't have an experience with MO, but have you tried just re-making the installation manually against a clean installation? Open MO, and copy down both your load order and the list of active mods. Then just install them one at a time with FOMM.
If you are not going to be using MO anymore though, I really do recommend moving to a modern mod manager; FOMM is EOL.

I was running up on jamaica plain earlier, spitting distance, and I got an attack notification for it. I get close enough for the ghouls to spawn in and get their attention. I don't think anyone at the settlement was aware of them at all, not even the turrets.

Settlement defense value should count a hell of a lot more in reducing attack severity, especially if you go overboard with it. Like double the recommended defense should = 5% chance to sustain permanent damage.
