The quarians, very reasonably, decided to destroy the geth because the geth had become an unpredictable variable. They possessed the capacity to threaten the quarian specie's very existence and so had to be removed one way or the other. The quarians had few options at this point:
1.) Do nothing and wait for the geth to make the first move, whom are getting stronger and smarter with each passing minute
2.) Act now to deactivate them while the quarians (might) still have the upper hand
3.) Evacuate
Evacuation would be impractical and would bring with it a whole host of other problems. Namely, too many people would be left behind, there would be chaos, and they'd earn the enmity of the rest of the galaxy by dumping the problem off onto them. As we see, the quarians were eventually forced to take this option anyway.
The qurians couldn't ever know for certain what the geth wanted or intended, only what they COULD do. It would be brash and naive to trust their own welfare to constructs that they could no longer control or predict. Even if they attempted peace they'd still need to protect themselves. They'd still need to segregate critical components of their infrastructure from the geth. The problem with that is that even acting DEFENSIVELY can be construed as hostility. The more successfully the quarians segregate themselves from the geth the more of a threat they pose to the geth. At the same time, the longer this takes the smarter and better organized the geth are.
Finally, when the order to deactivate the geth was first given it was believed, or at least hoped, that most geth were still just clever V.I.'s and not actually "awakened" yet. What is the more responsible thing to do when you realize the billions of machines you have created could, in a short time, become accident A.I. beyond your ability to control or predict? Do you just stand there and observe or do turn them all off to figure out what went wrong and avoid a possible catastrophe?

Had Mass Effect been written competently it would have gone with the former interpretation. The geth were only barely sapient at this time. They perceived a threat and acted on it much the way an animal might. It was only later in the subsequent decades and centuries that they understood the quarians' fear, their actions, and what it meant to kill so many of them.
They wouldn't be monsters. Just at the time they'd have been too "new" to this whole consciousness thing to understand what they were doing.
