They're all really easy. The transporter room one, supposedly the hardest one in the game, is the only one that requires non-linear thinking, and even then it's still pretty easy.

The problem with the alien fax machine is that it came out of absolutely fucking no where, with no hinting towards it or foreshadowing that it would be a thing. Every other science fiction thing the games utilize were introduced slowly, often with exposition, and they all felt grounded in the game's reality. Even mindhacks, since Brother was already stated to be able to feel peoples emotions and touch minds thanks to his strong link with the morphogenetic field, and 999 Akane demonstrates that this is possible anyways.

The way I can accept "Shifting" working as Akane says it does in ZTD is by viewing VLR and 999 as occurring in completely different universes with completely different constants that are not connected by morphogenetic fields.
So ZTD had a VLR that happened after/before it, but it isn't the VLR we played.
VLR has a ZTD that occurs in it's universe, but it isn't the ZTD we played.
999 and VLR actually work so well together in so many ways, but he wrote himself into a corner with Safe Ending needing to exist and the other timelines paradox'ing themselves out of existence, so I understand WHY he needed Akane to body jump, but like you said, it opens up too big a can of worms to accept.
And so, the 999 we played also occurred in a completely separate universe from the one VLR did, and those are both separate from the one ZTD occurred in.

I actually don't have a huge problem with an alien transporter (or a future shifter created transporter), just the fact that it did come out of nowhere.
There was no lead up to the teleportation paradox, no alluding to it, no anything, unlike any other time Uchi's introduced a new mechanic. We even got a bit about Brother's mind hacking back in VLR when he was said to be able to read minds and touch thoughts, but the transporter was just plopped in front of us and he said "it works like this".

Sigma and Diana thought they were about to be injected with the bracelets. They didn't have time to figure it out. Later in the Stranded timeline, Sigma figures it out, so Carlos surely could too.
