I feel like people didn't catch one of the sub themes of the game was what it means to travel through time. The shifting, cloning, quantum computing, and mind hacking were all different ways of accomplishing the same thing. I thought it was sort of a neat philosophy thing going on.

They're all really easy. The transporter room one, supposedly the hardest one in the game, is the only one that requires non-linear thinking, and even then it's still pretty easy.
Honestly, the hardest part in the puzzle rooms is occasionally having to play "find the pixel", which gets REALLY bad on the 3ds version and kinda bad on every other version.

Basically, in VLR Brother was being set up to be a well-intentioned extremist who wanted to save the Morphogenetic field via whatever means necessary. In ZTD, he got Zig-Zagged into "always the good guy", and the poisoning of the morphogenetic field was brushed aside and never mentioned.

The stupidest thing about the Delta always being Q is that delta had no reason to call himself Q in the game. The name Delta is just as valid to be used, but he changed it to Q so that it'd fit the twist. It's literally only so the amnesiac gets a one letter name (at least from the players point of view). Like, even if we just assumed Sean was called Delta, nothing would change and it would keep the twist the same in for the player, actually making it more mindscrewy. But it's because they wanted to think the amnesiac didn't know his name that they Delta is called Q

But then, the other twist (that all the wards are the same and everyone's awake at the different times) is the same thing. So everyone's been in the same areas the whole time. So what? The ONLY difference it made is that C-Team gets a slightly unfair advantage when it comes to pressing the Yellow button. And that's it. His identity being obscured alone is suspicious enough, there's no guarantee he's telling the truth about his amnesia and remembering the amount of specific things he recites makes that claim seem dubious. His name isn't on the x-pass board and he wasn't part of the Mars experiment so the only person who could have put him there is the mastermind, meaning he probably serves some goal of the mastermind or is the mastermind himself. Yes, it is a little doubtful a child could be a threat but the amount of unknown surrounding his character overshadows that a bit.

Right, the epilogue brought up two Clovers and two Alices existing at the same time from going back being a paradox that had to be resolved through "Schrodinger's cat" somehow. Zero Time Dilemma completely ignores the idea of that being a problem and goes nuts with Sigma and Diana running into their dead selves and the two Carloses.
Why didn't Delta make copies of himself? He had the fax machine long enough to make 23 copies of himself, surely they would have been helpful to have around. And that's not even counting if he sent himself into the past to acquire the machine even earlier, and kept doing so all the way until the German acquisition of the machine. He could have had like 200 Deltas

The problem with the alien fax machine is that it came out of absolutely fucking no where, with no hinting towards it or foreshadowing that it would be a thing. Every other science fiction thing the games utilize were introduced slowly, often with exposition, and they all felt grounded in the game's reality. Even mindhacks, since Brother was already stated to be able to feel peoples emotions and touch minds thanks to his strong link with the morphogenetic field, and 999 Akane demonstrates that this is possible anyways.

The way I can accept "Shifting" working as Akane says it does in ZTD is by viewing VLR and 999 as occurring in completely different universes with completely different constants that are not connected by morphogenetic fields.
So ZTD had a VLR that happened after/before it, but it isn't the VLR we played.
VLR has a ZTD that occurs in it's universe, but it isn't the ZTD we played.
999 and VLR actually work so well together in so many ways, but he wrote himself into a corner with Safe Ending needing to exist and the other timelines paradox'ing themselves out of existence, so I understand WHY he needed Akane to body jump, but like you said, it opens up too big a can of worms to accept.
And so, the 999 we played also occurred in a completely separate universe from the one VLR did, and those are both separate from the one ZTD occurred in.

I actually don't have a huge problem with an alien transporter (or a future shifter created transporter), just the fact that it did come out of nowhere.
There was no lead up to the teleportation paradox, no alluding to it, no anything, unlike any other time Uchi's introduced a new mechanic. We even got a bit about Brother's mind hacking back in VLR when he was said to be able to read minds and touch thoughts, but the transporter was just plopped in front of us and he said "it works like this".

Sigma and Diana thought they were about to be injected with the bracelets. They didn't have time to figure it out. Later in the Stranded timeline, Sigma figures it out, so Carlos surely could too.
