Anyway, my main issue with this is primarily on how it was presented or the timing of it. Why did it take three games for it to show up? Wouldn't you think that Akane would know about it, seeing how powerful she is?

I laughed a little, I couldn't help it
So I was watching a streamer stream this for 24h with only a 11min summary of VLR and 999 and I must say ZTD did a good job in keeping newcomers interested. Granted he did skip over most of the flavor text but managing to stream the game for 20h non stop with 4k+ viewers is pretty good. My only gripe I feel when I was watching is that the game backseats the player too much sometimes, in that regard an Easy/Normal mode from VLR would be pretty nice here.
Overall I think it did a good job as a standalone game but as a sequel perhaps a little less subpar for us with higher expectations

I've done all the fragments available to me and besides the Force Quit Box's (which I assume the answers to those will be revealed) I only haven't been able to complete 2 choices, both on Q's team3 way stand off I'm missing two possibilitiesandWho killed Mira? I haven't been able to give Eric an answer where he doesn't blow my head off. I got Q's "happy" ending but it doesn't seem like any of the information I was given there works with the answers the game wants from me?

She doesn't talk about it because it's not needed and because it's a plot device introduced in the third game just to fix plotholes that were probably not fixable in any other way (Phi's birth, Brother being able to move his body between timelines).

I think he wrote himself into a corner in VLR, not this game. The transporter just solves stuff introduced in VLR like Phi's origins (which were likely planned at that point) and Brother being able to shift his body.
Stuff that was introduced in this game is pretty consistent, even the silly Delta twist had a lot of hints and foreshadowing to someone paying close attention.
Writing himself into a corner in VLR is also why I think he just avoided doing anything with Kyle, because honestly that whole VLR epilogue didn't make any sense in the context of VLR nor ZTD.
I think the transporter is a decently used Deus Ex machina, it's only used to fix a couple of plotholes and it's consistent with the series rules.

Phi is exactly the same, Junpei had offscreen development which kinda made sense, we never really met old Sigma so we don't know what he was really like, and Akane was only acting sweet and innocent in 999 and not revealing her true personality (Junpei even mentions he wanted to get to know the real Akane). They do have their off moments though, like why does old wise Sigma act so dumb and angry like young Sigma, why does Akane go yandere (Junpei dying isn't enough of an excuse to scream and wield a chainsaw).
The bigger offender is the puzzle room dialogue. In the cinemas, the characters will be dramatic and serious, even in a tense situation, but then in the puzzle rooms they crack jokes and act silly. It's especially bad with Junpei, who's sour for most of the game and the only jokes he makes in cutscenes are nasty ones, like the nipples.

It's not that bad one you realize the VLR Akane and ZTD Akane are two different people. Akane from ZTD isn't shifted from Akane in VLR, so she's still young.
Akane strikes me as the person who is willing to do what needs to be done even if it's hard, but has a real soft spot for Junpei.
My theory is that she sees Junpeis cynicism as her fault entirely, so her getting emotional is more due to her guilt over how she has changed him. Every irrational decision of hers is because of Junpei, not because she disagrees with the notion, but because she doesn't want Junpei to act that way.
