In the first one you play with the original robot masters against Megaman 2 bosses, and in the second game you play with the ones from Megaman 2 against the bosses from Megaman 3.
Personally I feel like Day in the Limelight 2 is a way better game than the first one.
Also, Megaman Powered Up allowed you to play with the Robot Masters if you defeated them with just the Mega Buster.
