This arc is what pushed this series to masterpiece to me. It does so many things well across the board, I mean the premise is great but the execution of the past lives interconnecting is nearly flawless. But this arc is so out there and could easily be it's series it makes the whole thing transcend great.

Well, yeah. It wasliterally gods intervening, as you pointed out. But I don't think it's really unconnected to the themes that Mizukami runs with. Namely, a high level of supernaturalism, multiple lives and universes, planet spirits, and becoming gods.
Having literal megabeings behind things is just an additional hint on how the multiverse works. At a depth we likely won't reach, usually. But Fortuna forced their hand.
