You said it yourself, it has to provide for thousands of simultaneous calls. There's not all that much power allocated to each channel. If it focused all its power to one phone, it could probably overpower the jammer (depending on distances, of course, inverse-square-law and all that), but it's not programmed to do that. And the jammer would still overpower the phone itself all the same.
Also, just because it's running at a lower voltage doesn't mean it puts out a lower effect.
