I'm not sure what about it really bugged me. I think I just felt it was too rushed, it just goes straight to the climax and the initial aftermath. I didn't feel like there was much resolution.
It worked thematically, but as a standalone I felt it was quite week. What interested me in this series (other than me being a fan of Mizukami) was the potential for it to be an anthology series. I felt like most of the lives were interesting stories on their own without having to look at them in the context of the overall story, which was more of a bonus. I'm sure if I re-read it I won't be so negative towards it, but it just didn't click with me like the others.

The aliens weren't aliens and just chose to appear that way.
Fuuta, Kouko, and possibly East and Rune's god selves seem to have been involved in resolving this incident between Fortuna and Koko (gaining karma out of it, whatever that's for) while discussing their reincarnation plans for characters in the other works of the author.
Spascifica was shown as a miniature model on the table they were using, so it's possible that it may have only been a tool for them to act through so that they can remain "outside" of the universes? It's also possible that the aliens were them as well (as someone once jokingly suggested that they were Fuuta and Kouko's future selves in disguise).
That's just what I think, anyway. Not sure about what happened with the black hole. If it's never given any appropriate answer, I'll just assume divine intervention until the day I die.
