The original plot of the matrix was that human brains were used a processors for complex equations in the machines run times. They could be using us and killing us for any number of reasons beyond our comprehension.

Ancient civilizations had many ways to move stones that weighed more than your mother, and we can assume there are just as many other methods that were lost to history.

These PERFECT structures are often highly flawed, sometimes even laughably so to the point where we wonder what ancient foreman okayed their shoddy work.
