I wouldn't rule out though that with the strongest local sources of RF blocked, Earth and the Sun* that their antennas were sensitive enough to pick up natural radio transmissions from other sources. The far side being very quiet is part of the reason that radio telescopes are occasionally discussed as being a reason for a Moon base. Though again if that was the cause you would have expected all of the Apollo missions to have recorded it.

* - I think the Apollo missions were all planned for when the Moon was full so the far side would actually be dark.

Legit possibilities are:

a) Unknown probe sent by Russians, transmitting data using something like FSK (Frequency Shift Keying). That would sound like whistling.
b) Natural radio waves from something like the Sun or Jupiter interacting with their radio since there was no other interference from Earth. You can pickup natural radio waves in the solar system that sound like what they describe, possibly storms on Jupiter.
c) Some piece of equipment oscillating out of spec because of the cold on the dark side so that it's picked up within their receivers' bandpasses.

OP, I read another version of this story yesterday, and thought of /x/.

A possibility which was floated in the other link was that on one of the missions where they actually walked on the moon (everything after Apollo 10, with the exception of 13), the orbiter and the lander were both "interfering" with each other (and possibly viz. the moon), radio-wise.
