It's been a while since I watched the X-Files but I remember various aspects pretty clearly.
I don't remember why William was necessary to the plan. I think it might have been that the fact that he was the only surviving hybrid makes him the perfect template to use for an improved version of the super soldiers. Remember, the fact that the Aliens are susceptible to magnetite is a serious weakness, but since William was clearly immune to it that's one huge advantage, and since they can't get near him now because of his magnetite, that would set their plans back.
As for Cigarette Smoking Man, it as I said in my original comment, I'm baffled by his survival. Perhaps they're baiting us and he isn't actually alive but just a figment of someones imagination, similar to the season 9 finale where Mulder was having visions of key characters who had died in previous episodes.
