If you've got Gimp:
>Right click the layer
>Add Alpha Channel.
>Use the magic wand
>Select the white you want to be transparent
>Delete
>Save
Boom. Transparent .pngs

That's not very accurate. You should copy-paste the silhouette onto a layer mask instead. (Invert the colors if it's backwards.)
This can probably be done in bulk using something like imagemagick though.

Oh well. If you've got hundreds of these to process you could boot an ubuntu cd and try this command:
for each in *.jpg ; do convert "$each" -negate -region 50%x100% -negate +region -crop 50%x100% -alpha Off -compose CopyOpacity -composite "$each".png ; done
