So I have Mozilla's settings changed so I browse with manual proxy
and I search by using web-based proxy (ninja proxy).
Should this be enough to keep my search results away from my ISP,
or should I add more layers of protection so that there is no way for my results to be seen?

Tor + duckduckgo for searches you want to hide from your ISP.
But if it's something you'd go to jail for give up.
