出てくる = came out.

Remember that 来る is "towards" the subject/emotionally closer to the subject. Therefore the flower 出てs from the seed, and 来るs towards the subject. If it went, it would be 出て行く.

ひまわりの芽が出てこなかったのです = "[my] sunflower didn't sprout" [Satoko's did].
