Coppelion has a sorta similar "cute girls surviving in a serious sci-fi setting" deal. It's basically 3 genetically engineered girls in a Fallout: Tokyo. Has a somewhat similar mix of lightheartedness and tragedy.

You might also like Angel Beats. It's got a much lighter overall tone than Gakkou Gurashi or Coppelion but has a powerful twist and emotional drama especially toward the end. If you enjoyed Charlotte than you'd probably go for this.

If you want more stuff by the same creator as Gakkou Gurashi try some of Gen Urobuchi's other stuff: Psycho Pass, Madoka, or even Fate/Zero maybe.
