It might fall under sci-fi in your opinion but look at Kurozuka, probably the biggest mindfuck I've come across. It's one of those that makes you think you get it, then you REALLY get it and so on until you're second guessing yourself right up until the end. By the time I'd completely finished, I just didn't get anything anymore.

It's the only reason I watch anime, they can do Science fiction and psychological much better than better than most TV shows, unless that show's budget is huge for the CGI.
OP if you want mindscrew, Neon Genesis Evangelion is a good one. The science fiction is just an artifice to make things more creepy/psychological.
