of course you would. If the source is 24fps and you slow it down 50% it's gonna be 12fps, which looks choppy as fuck. You can do interpolation to artificially increase the frame rate but it probably won't look very good.
IIRC the stuttering/hiccuping has something to do with the slow down frame rate not being venely factorable into the original frame rate. "Frame blending" may help

i use a .bat file with ffmpeg to cut out the chunk of the movie from the .mt2s file first
"C:\programs\ffmpeg\bin\ffmpeg.exe" -ss 00:12:00 -i "E:\BDMV\STREAM\00000.m2ts" -t 120 -c copy out.mkv
just make sure that the paths to ffmpeg and the .m2ts are right for you, and replace 00:12:00 with whatever time is a little before the scene you want, and 120 with the number of seconds till a little after the scene
then it's easier to edit that out.mkv chunk in WebM for Retards down to the precise frames
