I think in Mega Man the story goes that Rock was a civilian robot like Roll, but wanted to help Dr. Light with the original robot masters rebelling, by asking Dr. Light to turn him into a fighting robot for justice

It's my understanding that the Mega Man universe/timeline, is separate from the X universe/timelineLike how Megaman Battle Network is a Fork right before the Mega Man timeline, where Light and Wily decided to go the network route over the robot one

No, the X timeline is the same as the Mega Man timeline just further in the future. X is not designed as a "champion of justice" he was an advanced model robot designed to think like a human. He was made by Light and put into stasis to continually test him until it was determined he was safe to be on his own with free will and unlimited potential.
The Zero timeline is also the same just also even further in the future. Wily is hinted at on more than one occasion in both series.
In The Power Fighters it's even revealed that Wily created Zero.
