Galaga had an ending?

Pretty much every Compile shmup had a female protagonist. Gun Nac was actually about a witch who conjured up a ship, but this sequence was removed for the American release.

I have the PCE version and got 5 of the 8 endings (4 routes on normal mode, 4 routes on hard mode). There is no woman ending...

Since OP started off with a shoot-'em-up, there's also the protagonist of Life Force / Salamander. The ending has the character remove her helmet after the credits finish rolling. Unfortunately, this wasn't present in the U.S. version. The U.S. version was released first, then the Japanese version followed with various tweaks and improvements. (including the afterthought of the protagonist's gender)

If I'm not mistaken, the pilot featured in a number of Compile shooters is also female.

Yep. Presents as male when you meet her, uses male pronouns, etc.

The epilogue then refers to her with female pronouns, and says something along the lines of "Sypha has had a hard life, but thanks to Trevor she is becoming more comfortable with herself."

i think it was just supposed to be a surprise for the ending. a mtf mage character does sound interesting though
