There were several revisions of the Genesis controller, the early ones having a quite stiff D-Pad. As we do not know which revision of the Genesis controller you are referring to, your statement is in a state of being both right and wrong at the same time.

I could also never get the Sonic 3 stage select to work that way. What I did was first start Sonic 2, input the level select code in the Options menu, replace the Sonic 2 cartridge with Sonic 3 without turning the console off, then press reset. Apparently, while Sega did modify the Sonic 2 engine extensively for Sonic 3, the games are still similar enough for the data stored in the RAM to activate level select in both games.
