No, you fool, it's because Knuckles and Sonic are both working against Eggman, while Knuckles also trolls Sonic occasionally. It's just that Eggman can't be in two places at once, so he sends Egg Robo to fight Knuckles. Once Eggman shows his true colours and steals the Master Emerald, Knuckles reluctantly decides to team up with Sonic to defeat the greater evil.

If I remember correctly, Knuckles was told be Dr. Robtonik that Sonic and Tails were coming to the Island to steal the Master Emerald.
So, Knuckles sets up traps for Sonic.

Knuckle's story takes place after Sonic's story where it's revealed that Dr. Robotnik was the one after the Master Emerald.

Oh, I forgot to mention that the Eggrobo you see fighting Knuckles was the one that survived when Sonic was going through Sky Sanctuary Zone.
Dr. Robotnik does appear in Flying Battery, but I think that was due to the team not having a sprite for Eggrobo due to the battle has Dr. Robotnik's machine facing the screen instead of a side.
Knuckles is an odd character.
On his first encounter with Sonic, he was able to knock him out of Super Sonic by knocking the Chaos Emeralds off of him. Not only that, he was able to swipe them and run off with them.
But, since then he could never beat Sonic in his standard form. He's only ever come to a draw with him in SA.
I guess that's just a remnant of how Sonic was originally going to appear on the Island. He was going to fly on the plane and then surf there. But, I guess they needed an excuse for the Chaos Emeralds being there, so that's what they went with.
There's also the matter that after being told that Sonic was coming after the Emerald he decided to leave his post and go out and trap him.
Shouldn't a guardian stand guard? Especially not leaving what they're guarding around someone they don't know.
Nowadays he doesn't seem to guard the Emerald anymore.

Not really though, in 3& knuckles he is more of a trickster, his main animation is him laughing as he impedes your progress. The stoic think came from Adventure, which also made him vaguely black judging by his Stage music.
