The Ocean Palace was most definitely not a horizontal spaceship. It's an underwater fortress and its main gimmick was having tons of stairs and elevators. The Black Omen is also filled with stairs and elevators and looks like a tower. For the "spaceship" theory to make sense, it'd have to be like a huge cube for it to make sense.

The elevators lead to the bridge which is high above the rest of the ship. It makes it so you are fighting on the highest point of the Black Omen over looking the planet. Now going by the sprites and the background, if it was a tower you'd only be about the halfway point when you're fighting Zeal. Which means you wouldn't be over looking the rest of the planet, you'd be looking up at the rest of the tower. The setting of the fight with Zeal makes no sense if it's a tower.

The Black Omen is one of the weirdest parts of the game. Somehow Crono's intervention caused the Ocean Palace to rise into the air and then do absolutely nothing for 14,000 years? Zeal was just minding her own business the whole time, apparently.
