I like desktops but nowadays you rarely have to reach for the case and towers have a bigger variety available.
You can of course operate a tower on the side with little problems. Some cases are even intended for both styles.

It made sense with CRT monsters but for a flat screen you can just get a VESA compatible arm and leave all the desk free.
Desktops are easier to place, much easier in fact. There's also less of a risk of them getting knocked over. I prefer desktops.

Do you have more desk space than floor space? Not even considering that a tower can be placed on a desk better than a desktop be placed on the floor.
I can't say that I've ever knocked over a tower so while it's obvious that a desktop is more stable, it doesn't seem a big deal. I'm not even sure if that could cause any real damage on the components.

Are they? Warm air travels upward so naturally a horizontally mounted Mobo will have more effective cooling than a vertically mounted one. The problem might be that desktops are often covered up while towers are left standing free.

I guess I've never had it fall either, but I've had it nearly fall when I was working near it. It was very high up and if it would have fallen it would have fallen straight onto the floor.

Yes, with a desk that is very hard to work with due to a large, awkward size and very holes for routing cables.

If you only use passive cooling in an entirely open case, sure, but if you use fans (more than just the exhaust and one cpu fan for the entire rig) or are building a higher end system, you want to establish pressurized airflow. This is much easier in towers as the heat helps accelerate the current, speeding the removal of exhaust.

There's room for four large fans on the side of a desktop case with one spot typically taken by the PSU. Another spot is the back of the case where you can mount two medium or one large fan depending on the height of the case.
The front can host a number of large fans in theory as well. Overall the loss of fan space seems minor, it's not like you could mount fans under the mobo. I'd rather be worried about bottom mounted PSU getting enough air.
