He's saying "Aite no stand tsukaika!" ("Is that an enemy stand user?!") IIRC this is said as a vs. partner is coming in during story mode.
I also like that any villains' (or maybe just Dio, I forget) quote is slightly different, I think it's "Nanimono da?" (Something like "What was that?", since a villain would be cautious of the Part 3 crew the wohle time.
I don't know if it's exactly from the manga, but as a long-time Jojofag I'll tell you Capcom of the time was the only company that ever, retro or no, that understood the Jojo vibe completely, so I trust pretty much all the liberties they took.

"That must be the attack of an enemy stand" is pretty much a popular quote among the Jojo fandom due of much the protagonists say whenever some weird shit starts happening (particularly Jotaro and Josuke).
