Heh, speaking of modeling, I've been strongly considering kitbashing a bunch of Gundam HG's together to create the Side Arms MS. Only problem is, how it would look proportion wise...? But then, I suppose having to build a few of your own parts would be necessary after all.

On my phone right now, so I don't have pictures on hand, but I always really liked the ThunderForce ship designs, particularly in 4 and 5. (even tho I know TF5 isn't as widely loved as 4, I still think the ships were wicked cool.)

The R-9 is pretty up there, probably second only to the Vic Viper.
R-Types had a lot of crazy backstory for a compilation disc and got me heavily into the games. The idea that the creation of the Bits and Force were essentially flukes while fucking around with the Bydo and the R-9 being a ship created out of near total desperation are intriguing as fuck. Love that shit. R-Tpe Final is just pornography.

I'm a big fan of the R-9 series and their relatives, some of my favourites being the Ragnarok, Peace Maker, Daedalus, and Leo. I also really like the general esthetic of the Thunder Force ships. Twinbee also ranks pretty high on my list of favourites. I've always loved the games, and the characters (and everything else, really) are fucking adorable.
If I'd have to choose one specific ship, though, it would have to be the Mr. Heli. I've always been fascinated by helicopters since I was a toddler, and Mr. Heli just so happens to be my favourite game of all time. It's the one I always come back to whenever I'm tired of everything else.

Gameplay-wise, I'm not so sure, but Yahho had great atmosphere. I feel like the shouty voice acting definitely played a part in that. It felt like an interactive anime at points, but in a good way. I'll never get tired of Ace shouting "SPARK LASER!!!" and the googly eyed Alice robot still cracks me up every time.
