I thought Substitute always failed if the user had less than 25% of their total HP left. I was just playing online against some shitter with a Shaymin, and it used Substitute when it was at WAY less than 25%, and it still made one. What gives? Is this a glitch, or did they change how it works in Gen 6?

If a Pokemon has at least 100 HP, they're able to make more than 5 substitutes in a row. Pokemon like Kyurem and Shaymin have sets specifically based on this.
If this is another issue entirely, post the replay or we call bullshit.

Leftovers recovers after every turn. After doing Substititute four times, you have exactly healed back 25% of your HP - enough to make the 5th sub.
