Aside from the really disappointing typings on most Pokemon, nothing. It just came out at a time most fans had outgrown it.

Couldn't finish the collection, because the game had no compatibility with normal game boy. So you lost all your hard work on previous versions.
Gen 3 was great, I have a lot of fond memories playing it.
