That isn't necessarily a bad thing. What if in this game you found the gyms and pick the gym leaders and then in S2/M2 you get to battle the same gyms you founded in the previous game. That would be great IMO.
There is LITERALLY nothing wrong with not having gyms. They'll just replace them with various quests, side quests, specialized trainers, etc.
