The game, while fun enough for a mobile phone game, concerns me. Will the success of this game make Nintendo/Game Freak want to turn pokemon into a mobile phone franchise? Or will the money from the game go into making the main series better?

Pokemon is pretty much the sole reason why 75% of people buy a Nintendo handheld. If Nintendo start releasing mainline games on mobile then people would have no reason to buy a Nintendo console and their hardware sales would be non-existent. As long as Nintendo still makes hardware, only spin-offs will ever make it to mobile devices.

Nintendo makes a fairly decent profit on their hardware sales and they make tons of money on video game sales. They can afford to make 3DS games expensive because there's no competition. If they were to move to the mobile market, they would have a lot more competition and their prices would have to be much lower. They would also have to split the profits with Apple/Google.
It might make a short-term profit if they switch to mobile, but it would be suicide for them in the long-term.

Spin-offs and mobile games will have pretty much no influence on what Game Freak do. Game Freak handles the mainline series. The Pokemon Company deals with pretty much everything else. Go was an exception, since it's the first original Pokemon mobile game so Iwata probably requested Game Freak personally to be involved. And even then, Game Freak's role in Go is very limited. Niantic do the majority of the work, Masuda just has a supervisor role (and I think he did some music for it too). If we do get future mobile games, Game Freak will probably not have any involvement, just like they have no involvement with the other spin-offs (like Pokemon Shuffle or Pokemon Rumble).
Even putting the original games on mobile is extremely unlikely. It took them this long to bring RBY to the 3DS eshop, Nintendo are very particular when it comes to emulators and they would never put an emulator for their own consoles on the mobile app store.
To put it shortly, the mainline series will never be on mobile as long as Nintendo still exists as a company. Even if their hardware side collapsed, Masuda has said that he personally hates smartphone gaming so it will take a lot to convice him. Anyone who thinks it will happen in the near future is deluded and probably believes those clickbait "NINTENDO IS DOOMED" articles on Kotaku.
