I had that problem.
Be sure to export each save before shutting off. That way you can simply remerge anything out of your collection that got traded.
I use the format:
yyyy-mm-dd (IGN) (Signicance of save)
and also mark if it's a clean save or if it's missing something.
You can also use it to recover older saves if you fucked up something.
Have a folder called "zOld" or something similar and dump all the old saves into after a few days. They are only a few kb in size so it won't hurt your storage space.

Ah I see, that seems to be pretty efficient.
But most of the 6IVs I've hatched so far happened to be females (even the Snivy...) so I just have a special and a physical father for (almost) every egg group.
Still doesn't help with the good old genderless Pokémon, though.

I don't have a 6IV Ditto myself but I usually breed for a decent mother first and then use a breeding father for the IVs. I can obviously skip the first step if I get a female breedject.

Using a 6IV Ditto just means you can't live without handouts really.
