This is pretty obvious. Each gem will have something to do with moves as the Professor studies them. They all could be on a timer for balancing purposes. Maybe one could add a 5th move, or add duel typing,

One for each guardian.
After the guardians join you (which they willingly do, like latias in ORAS), you receive their gemstones and the ability to use their powers in battle, in a similar fashion you trigger a mega evolution.
Topu keko raises your pokemon's stat ar random. The other guardians heal hp and status respectively, and the last one triggers synchro/mega evolution.
