Ash gets to the finals and Alan is the final opponent actually. Magazines also point out that Alan's already won all of his confrontations with Ash, so they're kind of already making it out that Ash beats him in the league.
Ash Greninja beats Alan's mega charizard X. But loses the match because Ash does not have the strength to continue battling.

The only actual losses Ash had was the first time between Charizard X and Greninja and Alan's Metang against Ash's Noivern. The second Charizard X vs. Greninja was called off.

Megazard X will obviously be Alan's last Pokemon. As will Synchro Greninja. Even if Ash faints from exhaustion, he would likely do so AFTER Charizard is declared unable to battle and he'll win anyway. They're not gonna be all "oh he's unconscious so he's not the winner even though he won lol". They'd postpone the ceremony for the champion. That would be a stupid way for things to progress.

Despite all the shit, you can't deny Ash and Greninja's bond being more sudden than any other bond Ash has had with any other pokemon, Pikachu included.
Pokemon like Pikachu, Charizard (although this one at least makes sense since he hasn't seen Ash since so long and he merely didn't had the time to establish such bond) or any other pokemon from back in the hey days somehow just don't have the same "bond" Greninja has with Ash, despite Greninja himself only having been there for Ash in a quarter of the entire animation series. They certainly had their struggles which at least makes this bond just a little bit more believable, but it's still pretty much a sudden bond compared to any other pokemon Ash had.
