Assuming you could knock out one palette swap per, say, five minutes (takes me a lot longer, but I also am slow at it/get distracted easily), it would take:
5 x 421,201 = 2,106,005 minutes, which is
2,106,005 / 60 = 35,100.08 hours, which is
35,100.08 / 24 = 1,462.5 days, which is
1462.5 / 365 = 4 years
and that's working non-stop, 24/7, again considering you can churn them out relatively quickly.

I use photoshop. You can mass select ranges of colour and use hue and saturation sliders, as well as layers. Makes everything quicker and easier. That is, if you know how to use photoshop.

If you pick a foreground color, you can erase only that specific color when you hold right click and use the eraser (instead of the normal left). So if you set the color you want to change to the foreground color, and set the color you want it changed to as the background color, you can pretty quickly switch 'em. It doesn't take that much time at all, probably about a couple minutes each.
Here's a bunch of swaps from the past day or so. I didn't realize how similar hawlucha and ho-oh were until I finished doing them.

Gimp has the color selection tool, it grabs every pixel of the selected color on a layer. You can make a new layer above the selected layer then fill it with whatever color you want then merge the layer down.

Under tool options make sure you have the first mode selected (replaced the current selection). It sounds like you have add to current selection on which adds to what you have selected instead of replacing it. Pic related if you don't have the tool options, I forget if it's there by default or not. You can also right click and there is an option for select where you can click "none" to remove anything you have selected.

I'm new at GIMP, and I'm trying to use the "Select By Color Tool" (SHIFT+O) to help change the colors on the pokemon, but I'm running into an issue, when I do a new layer from what's selected and fill it in, the colors change on all of the sprites, not the one I'm working on. Is it possible to change the colors of only one pokemon (making a new layer in a specific area, perhaps?), or would I have to do one pokemon at a time and wait to add more sprites?
