SM follows the abbreviation patterns that all the other games followed. Boohoo, SM can also stand for sadomasochism. Everyone will know you're talking about Pokemon because of the context so there won't be any confusion.
And just like the games before them, if you're talking to someone about the game in real life you'll say the full name and not SM/SuMo/whatever. Like how you wouldn't say DPPt, but Diamond/Pearl/Platinum instead.

The reason some games don't follow is because either they are remakes, in which case the pairing would be redundant and thus needs something to stand out, or when two games in a pair start with the same letter.
