I think Nidorina and Nidoqueen refuse to breed in captivity, because their strong mothering instincts tell them it's not a safe environment to do so (being forced to battle by a human). No matter how much they like their trainer, their instincts will still trump that, and they'll refuse to breed. This doesn't apply to the other mothering Pokémon Kangaskhan, because Kangaskhan keep their young close in a safe place - their pouch. (Yes, I know there are holes in that argument.)
I say "don't breed in captivity" because that's all we know about. We haven't witnessed breeding in the wild. Logically it MUST happen, otherwise legendary Pokémon would all be extinct. The lack of breeding ability in certain Pokémon is just due to them being owned by a trainer, and is not a fundamental fact of their species.

Supposedly, when they made Nidoran female able to make both genders of Nido, they couldn't make it work for the evos since it would reference the base form, which would be only Nido female. The fact that Nidorina and Nidoqueen cannot breed is not a coding problem. After messing with a Pokémon Diamond ROM, changed Nidorina/Nidoqueen egg group to the same of Nidorino/Nidoking and Start breeding, i found that Nidorina/Nidoqueen eggs will hatch in Nidoran(f) and Nidoran(m)
The original Japanese guidebook for Pokémon Red and Green apparently says they will become infertile upon evolution, according to the Undiscovered egg group trivia. It's intentional.
