Hell they could make a really good dynamic if they had a trio rival. Male/female trainer could be a loner childhood friend who agrees with the evil team and it's up to you and your new friend rival to beat them and convince him.

The 'thief'
>Loner rival grows up with only dad who has to work far away, so they stay at your house a lot. Mother left at a young age. When your family doesn't feed them they have to steal food but keep it secret.

The 'Prince'

You're presented with the option of leaving on a pokemon journey by your local professor, and your parents insist that you bring Thief with you. Prince believes it is their destiny to become the champion so they also come along.
The evil team presents itself as an opponent to the pokemon league but technically not evil yet. the Thief becomes enamoured and by the time they're relieved as evil, he's a high ranking officer who has found a purpose in life.
Meanwhile, the prince is discovering some of their criticisms of the league are true, shaking all beliefs that they previously held. Including their champion mother.
Each version puts you on the side of the pokemon league or the evil team by default in the climax, but in the end your character has to make a choice for themselves and reject both ideologies.
Post-game prince has become a beatnik vagrant wandering for meaning and rare pokemon.
Thief has become helper at an orphanage, beleiveing that this gives their life true meaning.
The player is left to decide for themselves what to do.

I would prefer the loner to be the one with actual sense and have the other one join the team with a storyline where the moral grounds aren't black and white. It would be better than the "oh, nothing is working out for me, I guess I'll go rogue" trope.
