Pokemon have idle grounded poses for Amie that they use for gift Pokemon. If they didn't want to, they don't have to keep using the flying models in battle. So somebody must like them logically.

I doubt they determined model poses based on one battle mechanic in one game. It's more likely they wanted to vary up the the model animations and decided to do Sky Battles later.
This also explains why there's a bunch of weird shit like certain Flying or Levitating Pokemon not being allowed. If they had really decided to make the models a certain way to accommodate Sky Battles, we'd only see those Pokemon who can't actually be depicted flying or levitating despite having the type or ability, like Doduo, being exempt.
